Try looking on the File menu.. is there a "Transfer mode" setting? I've not used SmartFTP, but in FlashFXP, CuteFTP, etc. they all have an option somewhere to choose between Binary, ASCII & Auto transfer mode.

ASCII mode is the default for the majority of FTP servers and is therefore also the default in edtFTPj/PRO. It's important to note that it is often acceptable to transfer text files in binary mode since most modern text editors are able to deal with UNIX and Windows end-of-line characters interchangably.

You can reload the game from the resulting SGF file with the command gnugo -l filename --mode ascii. Reloading games is not supported when playing with CGoban. However you can use CGoban to save a file, then reload it in ascii mode.
