I went to Bank A to place a stop payment on the cashier's check to avoid any misuse, but they said that I couldn't place a stop payment on the cashier's check before 90 days. Now I won't have my money in either bank account for the next 90 days!

A certified check and a cashier's check are two different things. Certified checks are rarely seen as cashier's checks are easier to issue and mean the same thing- guaranteed A bank may also be able to issue a money order however personal money orders are much more common and are easier to place a 'stop payment' on.
