I think of "partly cloudy" as cloudy with some sun; "partly sunny" is sunny with some clouds. In the first case, the cloudiness dominates; in the latter, the sunniness does. If it's exactly equally sunny and cloudy then it probably depends upon my mood as to how I'd describe it.
